I changed the global color and my per-product settings disappeared?

Short answer: That is the expected behavior: a color change at shop level puts every product back on the new value, including the ones you had set by hand.

Cause

Personalization colors have two levels: the shop, and the product. The product level is an exception to the shop level — and an exception does not survive a change to the rule it contradicts.
When you modify a color at shop level, it is applied to every product, including those carrying a particular setting.
The system warns before acting, with a confirmation headed “GLOBAL CHANGE OF THE COLOR OF PERSONALIZATIONS”, which names the color and the products concerned.

What to do

Redo the exceptions, in the right order:
  1. First set the color at shop level, the one you want for most products.
  2. Then reopen each product that needs something else and give it its color, product color by product color.
  3. Check the rendering on the draft's site before putting it into service.
If many products need the same exception, the global value is the wrong one. Change it, and the exceptions become unnecessary.
